Segmentation/Morphology assessment

(Question 1) There are 3 image folders in the ‘Morphology_Assessment.zip' folder in Canvas Week 5 Learning Materials/Activities. These folders are labelled Mitochondria, Receptors, and Scratch.

Mitochondria - Measure the average length of the mitochondria over the different time points

Receptors - Measure the average distance between the receptors in the control and treatment groups

Scratch - Measure the average area of the scratch at time 0 and time 24

(Question 2) With reference to the CT images (dataset1_thorax_abdomen_lung.zip or CT_8bit_png_format.zip) in Canvas Week 4 Learning Materials/Activities, perform the following segmentation on the images and include a table of threshold pixel (or HU) values which you used to perform the segmentation. Use a Region of Interest (ROI) if convenient. Describe any image enhancements you do to ease the segmenting operation.

(i) Segment the lungs
(ii) Segment the femoral heads
(iii) Segment the soft, arterio-venous tissue (i.e. the mediastinum not the lungs!)

You may use Fiji, ITK-Snap, or Slicer to perform the Segmentations. However, Fiji may be more straight-forward.

Produce a binary mask of the segmented volumes in your response.

(Question 3) Look at the below image; brachy.jpg (Canvas Week 5). Use whatever image processing and analysis techniques at your disposal to extract and isolate the ‘cross' in the centre of the image which corresponds to the central axis of the X-ray unit's collimators. Submit your image and the steps you took to obtain the ‘cross'. Hint: Binary Reconstruction.
